Hi, I was in the same boat as you. We just got back from San Francisco and I paid $110/nt at a nice hotel in Union Square. The rooms were extremely large (especially for SF) and it was right near the cable car line. The service was great; I really enjoyed our stay. The Pickwick just redecorated thier hotel. The area is convienent to shopping as it is in the same block as the new Westfield San Francisco Center shopping center so lots of street traffic which makes it safe to get to and from.
It is also really accessable via Bart as the Powell Street Station is just a block away and you can ride from the airport to Powell street for about $5.25 per person.
Hotel rates in San Francisco at any decent hotel start at about $100 per night. So if you can get a room for all four of you for under $200 the hotel is probably a decent one.

Frankly, although I've never stayed there and only attended an event at the St Francis which overlooks Union Square, I personally would stay there if you want something right in the heart of Union Square. A lot of SF history here.
You can go into Macy's basement to eat at one of their restaurants, too.

The Baldwin hotel is great.
Right by China town and Union Square. I stayed there a few weeks ago, and it was perfect. The cleanliness is great, the rooms are comfortable and it's quite.

I am a native to The San Francisco peninsula and SF, when I have guest/family visit, I take the ferry to Tiburon to Guaymas http://www.guaymasrestaurant.com
Alternatively, if you want very romantic Hornblower yachts have Nightly Dinner Cruises and Weekend Champagne Brunch that goes under the Golden Gate Bridge.

In San Francisco there isn't really anywhere to avoid- but use common sense and instinct as you would anywhere. In the San Francisco area avoid Oakland and Richmond. The best hotels are in the financial district and fishermans wharf area. Hyatt in Union Square is good location, and Marriott has a couple good locations as well. Go to travelocity.com or expedia and do a search. Don't forget to visit hotel's main reservation website to compare prices.
